The Specialized is very hardcore. Most of the reviews i've read say it's very hard riding and not suitable for anything except short smooth races. I haven't seen much about the Trek, but from what I have heard it's quite a smooth bike, but it's still on the racier side of things. Out of the two you've selected i'd go for the Specialized because I think you get a better finishing kit and frame. Having said that . . . if I was buying a Hardtail 29er i'd be torn between a Santa Cruz Highball Carbon, Open 0-1.0, and Cannondale Flash 29er Carbon. Let's be honest, if you end up getting either of those bikes they will both be one hell of a ride!

Could've sworn I replied to this last week. Very odd.

There's no reason to think there'll be a marked difference between the two. They're both full on race bikes. I know several people with S-Works and they've never complained about the harshness. I'd buy the Superfly SL because it looks great.

Other options:

Scale 900 SL
Giant XTC Advanced SL
Santa Cruz Highball

There's plenty out there.
